Still having trouble done fine for a little bit but now this. The popping in the driving video is it back firing through the intake.

It's not knocking. Driving video is taking forever to load to photobucket I'll post it when it's downloaded.
 
Wait till it's dark outside pop the hood an look real close for sparks around the disturbitor plugs and wires. Mine done this about 2 months after I had done a full tune up on it so I just assumed I had issues other than plugs wires rotor/button. turns out my plug wires were already bad??
 
I also had a good friend of mine with a 4cyl TJ that ran like that when he first started it for about 10 mins everyday. The 2 wire plug that went to his coil had a voltage drop in one of the wires took him forever to figure that one out..
 
On the 2.5's there is a common problem with the timing chain tensioner wearing out and or falling off. If I remember correctly it's just a small plastic guide of sorts. That would cause this type of issue...have you checked the timing?

If you check it and it's jumping around more than it should I'd say youve got an issue with the timing chain/tensioner.
